Merkel only returned to Milan earlier this month in joint ownership from Genoa with the Rossoneri facing a shortage in midfield due to the injury problems of Mathieu Flamini, Gennaro Gattuso and Alberto Aquilani.
However, the 19-year-old damaged ligaments in his right knee during training and will be unavailable for the next two months.
Merkel appeared in three games in all competitions for Milan before sustaining the injury, while he played in 13 matches for Genoa earlier this season, assisting on two goals.
